Chasing 122, Sri Lanka were 44 for two at tea on the fourth day of the series-deciding third and final cricket Test against India in Colombo.
With Ishant Sharma injured, Harbhajan opened the bowling with Zaheer Khan and dismissed Michael Vandort with a beauty.
Zaheer then got rid of the dangerous Kumar Sangakkara to leave Sri Lanka at 22 for 2.
Skipper Mahela Jayawardene and Malinda Warnapura then survived a few anxious moments before steadying the boat.
Earlier, India's second innings folded up at 268 with VVS Laxman unbeaten on 61. Rahul Dravid scored 68.
Resuming their overnight innings at 161 for 5, Dravid and Laxman saved the visitors from embarrassment, putting on crucial 85 runs for the sixth wicket.
However, just before the lunch, India suffered their first blow when Dravid edged an Ajantha Mendis delivery to the first slip and skipper Mahela Jayawardene made no mistake.
Smothering the odd turners from the mystery man Mendis and spin wizard Muttiah Muralitharan, the two seasoned campaigners adopted a cautious approach and steadily pushed India's score to make a match out of it.
Both the batsmen chose to wait and watch in the initial overs as Jayawardene kept on shuffling his bowlers with little success.
Although Laxman survived a chance when Thilan Samaraweera dropped him of Murali, he showed determination in pushing the odd ones to the boundary.
Except for this lapse, the two veterans carried on smoothly, much to the frustration of the Lankan bowlers.
Dravid reached his half century in style punching a Mendis delivery on his back foot to the cover boundary. He scored his half century in 96 balls in 142 minutes with the help of five hits to the fence.
