The 26th meeting between the pair saw defending champion Federer crunch 28 winners to Nadal's four to book his semi-final spot at the O2 Arena.
Nadal said: "Today I accept he played a fantastic level. A very, very top level. Something very special only one player like Roger can arrive at. So I'll accept that and keep fighting."
Murray pulls out
World number three Andy Murray was forced to withdraw from the tournamentu00a0 after failing to recover from a groin injury.
Serbia's Janko Tipsarevic took Murray's place in the game against Czech seventh seed Tomas Berdych but lost 2-6, 6-3, 7-6 (8/6).
