With the win, Goa have 12 points from 10 matches, the same as Mumbai City and FC Pune City but are fourth on better goal difference.
The visitors were denied the equaliser by rival keeper Jan Seda, who made a couple of good saves.
Pune were unlucky in the second half which they dominated. Goa made two changes for the game, bringing in Haroon Fakhruddin and Romeo Fernandes in place of injured defender Youness Bengelloun and Robert Pires.
The best chance for the visitors came midway in the first halfway when Kostas Katsouranis sent a looping cross into the box where Park Kwant-il's header was put out by goalkeeper Jan Seda.
