The 43-year-old actress opened the temporary shop, titled goop mrkt, in Manhattan's Columbus Circle last month and has blogged about it on her lifestyle site.
It appears thieves were attracted to the designer goods and other luxury items.
The store suffered a security breach over the weekend, when staff members had to call in police officials to investigate a serious theft.
"There was an isolated incident Saturday afternoon involving a very limited number of items, which was reported to the NYPD (New York Police Department)," a goop spokesperson said.
"While the store was crowded during one of our busiest days, thankfully the NYPD responded quickly, our customers and staff are safe, and we remain open for business with proper security precautions in place."
Authorities have yet to name any suspects or make any arrests. Paltrow, who has also debuted pop-up stores in Los Angeles, Dallas, Texas and Chicago, Illinois, has yet to personally comment on the incident.
