The world champions needed a 79th-minute winner from Max Kruse to beat Georgia 2-1 and seal top spot in Group D, three days after losing 1-0 to the Republic of Ireland in Dublin.
Thomas Mueller netted a 50th-minute penalty for Germany only for Georgia captain Jaba Kankava to make up for conceding the spot kick by hitting a superb equaliser for the visitors.
Germany finished only a point ahead of second-placed Poland and just four clear of Ireland in third.
And Bayern Munich keeper Neuer, who pulled off a number of impressive stops against Georgia to save his side further embarrassment, said their failure to take chances was becoming a problem.
"In training we score 50 goals. One of every few balls goes in the net," he said on www.dfb.de.
"We need the killer instinct up front and are making life difficult for ourselves. We were struggling for a bit after the equaliser as well.
"That has to change for the European Champions. Hopefully we will find the form that everyone knows us for again."
